I think a tax in the tunnel for thru-traffic is justified to pay for the damn thing.
An easy way to do downtown congestion pricing is to add a fee on what is already paid for - parking and ride...

I didnt see if it was mentioned, but as of last Saturday, all Uber/Lyft etc and Taxi rides in Manhattan have an added $2.50 or $2.75 fee to go to the MTA.
