The intention to use the TWT for the Silver Line was fully understood at that point, when they dropped the third tunnel tube. There was no great surprise that buses got added at some later date. ...

The issues is likely the tunnel structure. The tunnel by Lincoln Street is reconditioned from the old Dewey Square Tunnel from the original 1950's Central Artery. I doubt it has foundation...

Also, most buildings slowly sink (about 1 foot, IIRC) as the Boston Blue Clay the pilings are sunk into dewaters under pressure. Eventually this stops (comes to equilibrium).
